Madrid did not have any chance of note until the second half where Gareth Bale hit the bar while Antonio Adan made a smart save from Borja Maryoral's header.
Late in the game, a right-footed low drive from Toni Kroos was pushed away for a corner.
Antonio Sanabria scored the winner when he was found at the far post with a cross and he headed into the net with Sergio Ramos not doing enough to deal with the danger.
Real Madrid's incredible run of scoring in 73 consecutive matches was brought to an end as they drop to 7th on the La Liga standings after five games.
